What does a black separation Crystal do?

The Black Separation Crystal is an online play item in Dark Souls. This black crystal, long a symbol of farewell, is granted to banished Undead. The crystal sends phantoms back to their homes, or sends you back to yours. Beware of fickle use of the item if you intend to nurture relations.

Does black separation crystal work on invaders?

Sends back phantoms in your world (not invaders) to their world. You being the phantom, this stone sends you back to your world (Also works if you're an invader).

Is there a way to banish invaders Dark Souls 3?

Summon as many phantoms as possible while Embered, then wait for an invader to spawn. Players can either kill the invader or die; the result doesn't matter. As long as the player has not used a Dried Finger, they will have a hidden timer that will disable invaders from targeting the player.
