What settlements are available with no faction affiliation?
If my character does not do any faction quests, what settlements will be available to claim?
Bonus: If I later align with a particular faction by completing their quests, do the settlements I founded earlier become aligned with that faction too (or what happens if not)?

To complete the main story there is no way of doing it without joining a faction. To complete the main story you either destroy the Institute (RR, MM, BOS) or help the Institute which requires destroying the brotherhood and RR. It's just the way it is.
